I'm curious about how you *know* that is not an issue. Did you delete the cache.ndk and that didn't resolve the problem? If so, all you had to do was say so.
I'm not an admin expert but this sounds like something is pointing at the wrong server or the wrong ID file. Could there be another copy of the ID on that machine that Notes is using? Could it be pointing at the wrong server?
